I have a 2000 Mountaineer and the O/D Off light flashes. Car shifts fine and drives normal, but intermittantly it flashes. I was going to rent a code reader from the auto parts store but they said it won't read codes from the trans... Does anyone know how I can get the code read when its so intermittant..?

I've done some research and it seems the flashing light could range from a $25 sensor to a rebuild...

You could stop by a tranny shop or the dealer and have them pull the code. Be prepared to pay them about $100 for the service though. If you have a favorite independent shop that has a professional scan tool they can likely pull the tranny code as well. Even if the light isn't flashing at the time, the code should still be stored.

Would the standard code reader at auto zone read the trans code?

Not if it's truly a trans code. If it's a code for the vehicle speed sensor that is common between the trans and the PCM, the standard code readers can display that. But they'll be displaying the code from the PCM rather than the code from the transmission. By "Professional" scan tool I'm referring to an OTC, Mac, Cornwell, Snap-On, dealership, and a few others. All the parts stores that I've seen use the DIY-grade Actron scan tools.
