Too much carbon buildup in the intake manifold. Best way to clean it is take off the plenum and go to town on it with a wirebraush and some carb cleaner. Put it back together, and run some Seafoam in through a vacuum line. You can get it at most auto parts stores. That should help out alot. Be sure to get new intake plenum gaskets and TB gasket.

too much carbon in the upper or lower intake?

Both, use the carb cleaner and brush on the upper intake and the seafoam for the lower. You cant push a bunch of crap down the intake and let it dry while you put it back together, itll get stuck there. Which is why you use the Seafoam. It eats away the carbon, the engine sucks it down, and it gets burned away.
And while your at it, clean the egr as well. As its likely to be pretty gunked up with carbon as well.
