Pulsing lights on 90" TC

Hello!
I have written to this board before about the problem I was having and got some helpful replies and ideas. My problem was that all the lights on my 90' TC were pulsing whenever the car was running. Since then I have replaced the battery and alternator, the alternator twice, checked and cleaned all visible grounds, and various other things but nothing has worked yet. The alternator was replaced twice because I found out that the first new one was actually a remanufactured one, then took it back and got the next best one which is completely brand new, and thats the one thats in the TC now. It's only about a month or 2 old. Some of the posts I have read about this problem said that most of the people that have the problem have ended up just replacing the alternator wiring harness. The problem is though, that I have called some lincoln dealerships and they say that the part is no longer available. One place did say that they could get it but it was $1,200 for it. But it also included the Power Distribution Box, so I'm not sure if it was actually what I was looking for or not.
With the alternator and the lights though, when I unplug the bigger of the two wires coming from the alternator the pulsing goes away, but as soon as you plug it back in the lights start pulsing again. I have also read the some people just replaced the plug for the wire and that takes care of the problem. Are the plugs available and if so how much do they generally cost?
Another thing that was weird was that a week after I got the new alternator and battery, my battery light started flashing constantly. But the car starts fine and everything and it hasn't had a dead battery at all since then even though it's always flashing. Anybody have any ideas on this problem or any links or something for alternator plugs or wiring harnesses? If anyone does, I would greatly appreciate the help!

How old is the battery?
Do you have an aftermarket sound system?

The battery is only about a month and a half old. And yes I do have an after market sound system, but the lights were pulsing way before I had it installed.

I have almost the same problem with my 88, except its just my headlights flashing. I'm pretty sure its a bad fusible link, I just have to find which one. I don't know if your year still used them?

I noticed I am having the same thing when I first start my car.. I have a new battery and factory sound system.. How do I find my links in this car????

i have the same exact prob with my 99 grand marquis, i would drive it and all of a sudden, all the lights would keep flashing on and off, even the dash lights. ppl say that its a fuse or a somthing to do with the fuses.

On my car, if I pull back on the hi-beam switch and hold it the lights stay on. Now I don't have any lights otherwise! They used to work for about ten minutes. I've also replaced the battery, alternator and multi-switch. I found some shady wiring and fixed that too. Next I guess I'll try replacing the main switch.

To fix your problem, there is a regulator somewhere in the car that deals with the power coming from the alternator. it may even be in/ on the alternator (most liekly). i used to have the same problem with my 92 TC until i had that part replaced, i just dont remember where it is
