I couldn't find anything in my Haynes manual but make sure you didn't break/disconnect any vacuum lines. They're hard plastic and break quite easily.

Is it the litle rubber thing under the module closest to the DS fender?

I know where that is now, not sure how it effects the engines performance. I would try to adjust it all the way in, then back it out 3 turns, basically get the jeep started, and try and adjust it till you get your performance back.
